I'll be honest, I didn't care for either.
SW had nothing "Final Fantasy" in it at all yet had a decent plot.
AC had too much "Final Fantasy" in it and dropped the story in the toilet.
Now if only they could make a movie that combined these two.
Oh well, let's see, hearing a lot of "AC had a great story" (yeah...sure, I think each character got at least one line between the 15 minute battle scenes) and "Cloud is badassness!!11!11" makes me want to vote for SW. Simply because of the bad taste FFVII fanboys have put in my mouth over the past nine years.
But I can't. Advent Children wins because of how it did at least stay quite true to the FF likeness, even if that meant sacraficing plot and characterization. Besides, those action scenes where fantastic and the Turks gave me a good chuckle or two.
So, AC wins by a nose.
